493: Update test_controller_model_references to reflect the current structure

Also changed some variable names for consistency. Alsostop storing the topic_modelling_controller and project_settings_controller in the graph_controller, since it doesn't need to store it. Since the functionality doesn't change, we don't need to generate a new build for this change.
